The seedy places are full of vagrants, I would not think about those.
Bid on Priceline, you should get something decent for about 98, as the season is here, about 45 off season. This will not include the cost of parking your car.Not even the very high end park for free.

My friends and I are Taking a little road trip up to San Francisco in about a week ... I Was wondering if anyone could "recommend" any cheap hotels / motels goal in safe spots? Nothing trashy / run down or in dangerous areas "though
